    Successful monitoring of the 11 April 2012 tsunami off the coast of Sumatra by Indian Tsunami Early Warning Centre

    The Indian Tsunami Early Warning Centre (ITEWC) in Hyderabad monitored the 11 April 2012 tsunami off the coast of Sumatra, which was generated by a shallow strike-slip earthquake and it largest aftershock of magnitude Mw (mB) 8.5 and 8.2 respectively, that occurred inside the subducting slab of the Indian plate. The earthquake generated a small ocean-wide tsunami that has been recorded by various tide gauges and tsunami buoys located in the Indian Ocean region. ITEWC detected the earthquake within 3 min 52 s and issued six advisories (bulletins) according to its Standard Operating Procedure. The ITEWC performed well during the event, and avoided false alarms and unnecessary public evacuations, especially in the mainland part of India region

    Evaluation of High Resolution Melting analysis as an alternate tool to screen for risk alleles associated with small kidneys in Indian newborns

    <p>Abstract</p> <p>Background</p> <p>Single nucleotide polymorphisms (SNPs) are the most common forms of sequence variations in the human genome. They contribute to the human phenotypic spectrum and are associated with variations in response to pathogens, drugs and vaccines. Recently, SNPs in three human genes involved in kidney development (<it>RET</it>, <it>PAX2 </it>and <it>ALDH1A2</it>) have been reported to be associated with variation in renal size and function. These known SNPs could potentially be used in the clinic as markers for identifying babies who may have smaller kidneys and permit close follow up for early detection of hypertension and acquired renal dysfunction. The aim of this study was to evaluate the use of High Resolution Melting technique (HRM) as a tool for detecting the known SNPs in these three genes in comparison to sequencing which is the gold standard.</p> <p>Methods</p> <p>High resolution melting analysis was performed on 75 DNA samples that were previously sequenced for the known polymorphisms in <it>RET </it>(rs1800860), <it>PAX2 </it>(rs11190688) and <it>ALDH1A2 </it>(rs7169289) genes. The SNPs were G > A transitions in <it>RET </it>and <it>PAX2 </it>and A > G in <it>ALDH1A2 </it>gene. A blinded assessment was performed on these samples for evaluation of the HRM technique as compared to sequencing.</p> <p>Results</p> <p>Each variant had a unique melt curve profile that was reproducible. The shift in melting temperature (Tm) allowed visual discrimination between the homozygous alleles (major and minor) in all three genes. The shape of the melting curve as compared to the major allele homozygous curve allowed the identification of the heterozygotes in each of the three SNPs. For validation, HRM was performed on 25 samples for each of the three SNPs. The results were compared with the sequencing results and 100% correct identification of the samples was obtained for <it>RET</it>, <it>PAX2</it>, and <it>ALDA1H2 </it>gene.</p> <p>Conclusion</p> <p>High Resolution Melting analysis is a simple, rapid and cost effective technique that could be used in a large population to identify babies with the risk alleles. These high risk children could be followed up for early detection of hypertension and acquired renal dysfunction.</p

    Hemoglobin E syndromes in Pakistani population

    <p>Abstract</p> <p>Background</p> <p>Hemoglobin E is an important hemoglobin variant with a worldwide distribution. A number of hemoglobinopathies have been reported from Pakistan. However a comprehensive description of hemoglobin E syndromes for the country was never made. This study aimed to describe various hemoglobin E disorders based on hematological parameters and chromatography. The sub-aim was to characterize hemoglobin E at molecular level.</p> <p>Methods</p> <p>This was a hospital based study conducted prospectively for a period of one year extending from January 1 to December 31, 2008. EDTA blood samples were analyzed for completed blood counts and hemoglobin variants through automated hematology analyzer and Bio-Rad beta thalassaemia short program respectively. Six samples were randomly selected to characterize HbE at molecular level through RFLP-PCR utilizing <it>Mnl</it>I restriction enzyme.</p> <p>Results</p> <p>During the study period, 11403 chromatograms were analyzed and Hb E was detected in 41 (or 0.36%) samples. Different hemoglobin E syndromes identified were HbEA (n = 20 or 49%), HbE/β-thalassemia (n = 14 or 34%), HbEE (n = 6 or 15%) and HbE/HbS (n = 1 or 2%). Compound heterozygosity for HbE and beta thalassaemia was found to be the most severely affected phenotype. RFLP-PCR utilizing <it>Mnl</it>I successfully characterized HbE at molecular level in six randomly selected samples.</p> <p>Conclusions</p> <p>Various HbE phenotypes are prevalent in Pakistan with HbEA and HbE/β thalassaemia representing the most common syndromes. Chromatography cannot only successfully identify hemoglobin E but also assist in further characterization into its phenotype including compound heterozygosity. Definitive diagnosis of HbE can easily be achieved through RFLP-PCR.</p

    Mammalian Otolin: A Multimeric Glycoprotein Specific to the Inner Ear that Interacts with Otoconial Matrix Protein Otoconin-90 and Cerebellin-1

    The mammalian otoconial membrane is a dense extracellular matrix containing bio-mineralized otoconia. This structure provides the mechanical stimulus necessary for hair cells of the vestibular maculae to respond to linear accelerations and gravity. In teleosts, Otolin is required for the proper anchoring of otolith crystals to the sensory maculae. Otoconia detachment and subsequent entrapment in the semicircular canals can result in benign paroxysmal positional vertigo (BPPV), a common form of vertigo for which the molecular basis is unknown. Several cDNAs encoding protein components of the mammalian otoconia and otoconial membrane have recently been identified, and mutations in these genes result in abnormal otoconia formation and balance deficits.Here we describe the cloning and characterization of mammalian Otolin, a protein constituent of otoconia and the otoconial membrane. Otolin is a secreted glycoprotein of ∼70 kDa, with a C-terminal globular domain that is homologous to the immune complement C1q, and contains extensive posttranslational modifications including hydroxylated prolines and glycosylated lysines. Like all C1q/TNF family members, Otolin multimerizes into higher order oligomeric complexes. The expression of otolin mRNA is restricted to the inner ear, and immunohistochemical analysis identified Otolin protein in support cells of the vestibular maculae and semi-circular canal cristae. Additionally, Otolin forms protein complexes with Cerebellin-1 and Otoconin-90, two protein constituents of the otoconia, when expressed in vitro. Otolin was also found in subsets of support cells and non-sensory cells of the cochlea, suggesting that Otolin is also a component of the tectorial membrane.Given the importance of Otolin in lower organisms, the molecular cloning and biochemical characterization of the mammalian Otolin protein may lead to a better understanding of otoconial development and vestibular dysfunction

    Metaheuristics for Transmission Network Expansion Planning

    This chapter presents the characteristics of the metaheuristic algorithms used to solve the transmission network expansion planning (TNEP) problem. The algorithms used to handle single or multiple objectives are discussed on the basis of selected literature contributions. Besides the main objective given by the costs of the transmission system infrastructure, various other objectives are taken into account, representing generation, demand, reliability and environmental aspects. In the single-objective case, many metaheuristics have been proposed, in general without making strong comparisons with other solution methods and without providing superior results with respect to classical mathematical programming. In the multi-objective case, there is a better convenience of using metaheuristics able to handle conflicting objectives, in particular with a Pareto front-based approach. In all cases, improvements are still expected in the definition of benchmark functions, benchmark networks and robust comparison criteria

    Densities, partial molar volumes, and heat capacities of glycine, L-alanine, and L-leucine in aqueous magnesium chloride solutions at different temperatures

    The apparent molar volumes (V-2,V-phi) have been determined for glycine, L-alanine, and L-leucine in water and in aqueous magnesium chloride solutions with concentrations approximate to (0.05 to 0.80) mol(.)kg(-1) by measuring the densities at (288.15, 298.15, and 308.15) K. The apparent molar heat capacities (C-p2,C-phi) have also been determined for glycine and L-alanine in aqueous magnesium chloride solutions with concentrations (0.05 to 0.40) mol(.)kg(-1) by measuring heat capacities in the temperature range (298.15 to 328.15) K. These properties show a peculiar dependence upon the concentration of magnesium chloride. The standard partial molar volumes at infinite dilution (V-2(infinity)) obtained from these data have been used to calculate the partial molar volumes of transfer of amino acids from water to aqueous magnesium chloride solutions at infinite dilution (Delta(t)V(2)(infinity)), which are positive for the presently studied amino acids at all temperatures and concentrations. The partial molar expansibilities (partial derivativeV(2)(infinity)/partial derivativeT)(p) at infinite dilution and the (partial derivative(2)V(2)(infinity)/partial derivativeT(2))(p) have also been determined from the V-2(infinity) data at various concentrations of the salt. The volumetric interaction parameters have been calculated from Delta(t)V(2)(infinity) data. The results have been discussed in terms of various interactions operating in these systems

    The effect of crack closure on the grain size dependence of fatigue crack growth threshold

    Recent studies (I-7) clearly indicate a strong dependence of fatigue threshold parameter, A K on grain size in several alloy systems. Attempts to explain these observations on the basis of crat~tortuosity (1,8), fracture surface roughness (5,9) and crack closure (6) appear to present a fairly clear picture of the mechanisms that cause a reduction in crack growth rates at threshold. In general, it has been shown that coarse grained microstructures exhibit higher fatigue threshold in low carbon steels (1,5) aluminium alloys (7) and titanium alloys (6). In spite of these observations, there exists (10-1#) considerable uncertainity about the manner in which the AK~L depends on prior austenitic grain size in quenched and tempered steels. Studies in quenched and tempered steels demonstrating both an increase (3,12,14) as well as a decrease (11,12) in AKth with an increase in prior austenitic grain size can be sought to illustrate this point. Occasionally , the absence of any sensitivity of AKth to the variations in prior austenitJc grain size has also been reported (11,13).
